My gym would be all about Ice and Dragon type pokemon, upon entering, a maze will be in front of you and every 3 squares are these Trainers not part of the gym but a trainer who also wants to defeat the gym leader ( who eventually moves to reach the Gym Leader, and if they reach me before you do, you will have to fight us together [ 2 on 2 ]), there are a few traps that if you step on them the trainers you have fought already will battle you again if they see you. There is also an easier way to get to the gym leader ( myself ) that is you have 3 Dragon type (different evloution chains) pokemon with you and 3 Ice type (different evolution chains) Pokemon with you and upon entering, the gym leader ( myself ) will be there and take you on immediately.
My pokemon in the Gym

The gym consists of 5 floors, each one needs a differen HM to advance to the next floor. Since the gym leader isn't that kind to challengers, there will be a LOT of trainers in each floor.(four floors has at least more that 10 trainers). In the first floor , there will be rocks on the floor that you need to ROCK SMASH. When halfway tru the floor, ther will be a earthquake and mor rocks will drop. The second floor has no trainers buy need to FLY in a specific space. The third floor has steep craggy cliffs that need ROCK CLIMB to advance. The second last floor has water in it and is consisted of mostly water types. The last floor is a hallway directly leading to the GYM leader.
PRIZES!!!
13800 POKE DOLLARS TM 108: CLOSE COMBAT( made it up) + a shiny random fighting type pokemon.
opening words: Ahh, a challenger, i haven't had one in ages, this will be amusing for me and my pokemon!!
win: That was fun, challenger let your training spirit never falter!
lose: Trainer, that has been a wonderful battle , but fortify your spirit, and you will overcome me next time!

My gym would use double-batlles, with the team being the fully evolved forms of the starters from both LGFR and DPP:
Charizard
Blastoise
Venusaur
Infernape
Empoleon
Torterra
The prize would be TM Return to reflect the sentimentality of the starters.
To get through without fighting trainers, you'd have to show them each a different pokemon, and if the happiness level is high enough, you'd go through.

I'd stick with the usual Type theme, i'd have a bug Gym and it would be the second to last gym in the game.
You'd have to wander through a forest and would come across cocoons which you could search, searching could reward in a wild beautifly or dustox battle,a trainer, or nothing. You have to search atleast 3 cocoons whichever way you go. There are 3 different paths.
Dustox and Beautifly wild pokemon would be level 26 to 34. Once you defeat, capture or run from a wild battle the bug will fly off, clearing the path. Trainer's will step out of the way into the forest once you defeat them. If there's nothing in the cocoon you will be able to walk through.
Trainer Battles:
Bug Maniac Jonathan
 @ Lvl37
Black Sludge
-Poison Jab
-Night Slash
-Acupressure
-Pin Missile
 @ Lvl 40
Black Sludge
-Cross Poison
-Ice Fang
-X-Scissor
-Thunder Fang
His skorupi may seem harmless, but it can do moderate damage. Drapion is quite hard, with Ice fang to deal with grounds and Thunder Fang to deal with flying and water.
Bug Catcher Matthew
 @ Lvl43
Sitrus Berry
-Bug Buzz
-Slash
-Detect
-Ancient Power
It's speed boost is annoying after a while, and can muster enough speed to outrun lvl 60+ in 3-5 turns, so take it out quick. Bug Buzz hits quite hard and detect just nets him another speed boost.
Bug Maniac Harry
 @ Lvl38
Sitrus Berry
-X-Scissor
-Thrash
-Brick Break
-Swords Dance
Sitrus Berry
-Aerial Ace
-Brick Break
-Endure
-Rock Slide
Pinsir isn't too tough, but be careful of Swords Danced moves. Heracross is a beast, with rock slide to take out flying types and fire, aerial ace will take out other bugs and fightings.
Leader Pokemon would be:
 @ Lvl44
Oran Berry
-X-Scissor
-Aerial Ace
-U-Turn
-Swords Dance
 @ Lvl49
Leftovers
-Megahorn
-Close Combat
-Stone Edge
-Aerial Ace
 @ Lvl54
Sitrus Berry
-Bullet Punch
-U-Turn
-Focus Punch
-Swords Dance
Winning Challengers would receive the Cocoon Badge, which raises the defense of all party pokemon by a third, and the TM?? (don't know tm number) U-turn. After winning the battle you can use waterfall out of battle. (Needed to reach next gym, next gym would allow you to use dive.)

I would set up a 'semi gym' like the fighting dojo in Saffron City. I would set up in Celestic Town, and only the leader is in there. The puzzle involves a sensor gate blocking your path to me. If any two Pokemon with you share the same type, you will not be allowed to pass. The 'dojo' would be locked untill you visit every city/town in Sinnoh. I would use 5 LV 70 Smeargles with Sitrus Berries, Own Tempo, and the following Moves:
#1: Fire Punch, Ice Punch, Thunderpunch, Mega Punch
#2: Mega Drain, Sing, Dream Eater, Drain Punch
#3: Counter, Mirror Coat, Metal Burst, Slack Off
#4: Toxic, Protect, Rock Slide, Muddy Water
#5: Dragon Pulse, Dark Pulse, Bug Buzz, Earth Power
When you win, you get a Smeargle Egg and a Smeargle Doll for your Secret Base!

Although everyone else does it, water is awesome, so my gym would be a water gym that would use double battles. the gym would be a river maze requiring the player to have surf available, and the sprinkler system causes rainy day throughout the battle. two vaporeon statues guard the gym. After battling all the swimmers, the trainer would finally find their way to the leader...
leader:
vaporeon/water absorb
-acid armor
-surf
-ice beam
-shadow ball
vaporeon/water absorb
-acid armor
-surf
-ice beam
-signal beam
Politoad/water absorb
-surf
-ice beam
-psychic
-focus blast
Mantine/water absorb
-Air cutter
-surf
-ice beam
-signal beam
Quagsire/water absorb
-earth Power
-surf
-sludge bomb
-ice beam
Lapras/water absorb
-thunder
-surf
-psychic
-ice beam
so as it should be clear, the gym revolves around the ability water absorb. the leader (me) would start with both vaporeon, and one uses surf while the other uses acid armor, then they do the same, alternating which one surfs until the defense is maximized, then they sweep. each one of the pokemon uses surf if the other is weak so that they are healed each turn. if defeated the leader remains silent for 3 text boxes, leaving only "......" until eventually admits he has failed, and the leader's politoad surrenders the badge to you. the leader gives you tm 13, ice beam, and then jumps into the steam behind him, and swims off in his dark blue jump suit. take the stream to the right to find yourself above a jumpable ledge to exit.

I posted something similar to this in a different thread, but someone might actually listen here. I'd have a team of 6 Dittos, and all would be really fast and prolly Choice Scarfed (quick Transforms). I would beat challengers with their own Pokemon, and it would be humiliating to see me use their team better than them. The Gym itself is a huge maze of mirrors and trap doors that lead to floors...with more mirrors. No other trainers to fight, though. Just me. If you win, you win the Copycat Badge, which is just a little mirror (just to screw with you after you get out of the Gym) and you get TM 100 - Transform and some gum. I beat you with little piles of silly putty with faces. Mwahaha!

Ghost type gym. This gym would be a real puzzle to solve. First problem: The gym doesn't exist in day. It only exist at night. Second problem: the hill where the gym is is blocked by night. You have to Get up by day, save, and come again by night. When you enter the gym, you see how there are 4 shadows that go above bottomless pit. However, soon as you enter, the shadows will fade. You also see staircase, leading into 4 floors.
The first floor has 3 trainers. These hold the types of Haunter, Gengar and others. Here there are some blocks, but most notably, gap. To solve this, go to the third floor. Here you see block that is near pit. Push it with strenght, it drops to second floor. In the second floor, drop it by hole and in the first floor, drop it to hole. The whole 4 story thing is like this: transporting blocks up (There are lifts) and down. When last block is placed down in the fourth floor, (while battling trainers by the way) you'll see door. This door leads to room with 4 big lamps. Light them, and you'll see how the shadowy bridge appears.
Back in the entry floor, walk across the bridge. You'll see Blue suited trainer with hat on his head.
"Hello. I'm Nystra, leader of Teal City Gym. I'm surprised you made it to here. Shadows neglect light. And ghost's are the one that reside in shadows. They can suck you in, into darkness too. Feel the strenght of Ghost-type!
Gengar level. 37
Timid, 252 SpA 252 Spd
-Shadow ball
-Ice beam
-Focus blast
-Thunderbolt
His Gengar is very diverse and very fast. However, Shadows and Darks with good SpD do well.
Mismagius lvl. 39
Timid, 252 Hp 252 Spd
-Shadow ball
-Perish song
-Mean look
-Protect
This is trapping type. It can easily trap you, but you should be able to dispatch it.
Spiritomb lv. 39 @ Leftovers
Bold, 252 Hp 126 Def 126 SpD
-Shadow ball
-Rest
-Sleep talk
-Dark Pulse
Nystra is good at defensive tecniques too. This Spiritomb can suck you up very quickly, while it regains health again and again.
Gengar lvl. 41 @ Focus Sash
Timid, 252 SpA 252 Spd
-Shadow ball
-Focus blast
-Thunderbolt
-Ice beam
His finisher is stroner Gengar. This baddie can KO many pokes quite easily. It cannot be OHKOed because of its item.
If you manage to win him, you obtain Spiritbadge, the 5th badge of your trip. He also gives you TM30 Shadow ball. You also obtain 3400 pokedollars. Leave the gym now.
--------------------------
This gym has one floor, and has quite a lot of trainers. The key here is that the trainers are blocks. This means, that if you exit, they all reset and must be fought again. This gym is hard to explain, but the idea is to clear all the trainers from your way. If you manage, you see a sign that blocks your way.
"Before advancing, take a nap"
Shut the DS by folding it, and open it again. The sign has disappeared. and you can walk through.
"Welcome, the trainer, that has overcome the challenges of this world. Much have you seen, much is still unseen to your eyes. Remember that power isn't the key to success. Only with wisdom can you achieve true victory. Now... I don't often battle, but I shall say: Hope you shall lost, from me there is no grace in battle."
Finally the battle begins. The gym leaders uses variety of Pokemon, that have planned sets throughout. He can switch, he can heal, so it's not too easy.
Metagross lvl. 54 @ Occa berry
Adamant 252 Att 252 Hp
-Meteor Mash
-Earthquake
-Bullet Punch
-Explosion
His Metagross is strong opener. He is hard to OHKO because of Occa, and he OHKOs easily. Flying fires are good. If his health goes to red, he usually choses to explode.
Milotic lvl. 56 @ Leftovers
Bold 252 Hp 252 SpDef
-Surf
-Ice beam
-Rest
-Toxic
Milotic here is quite a tank. She can stall very long, and the leader can use Full restores too for her. Surf and Ice beam can deal bad damage for your side.
Scizor lvl. 56 @ Life Orb
Jolly 252 Att 252 Spd
-Swords Dance
-Bullet punch
-U-turn
-Protect
Scizor can be quite nasty. It's problematic because if you have Fire type in front, he can protect, but otherwise he may Swords Dance. And Bullet Punch isn't very light with Technician.
Electrivire lvl. 56 @ Life Orb
Naughty 252 SpA 252 Att
-Thunderbolt
-Flamethrower
-HP Grass
-Earthquake
This is really mean. He takes any Electric Attack aimed for Milotic. If he gets the boost, you are practically almost dead. He can sweep really well, and his attacks punch you good time.
Garchomp lvl. 58 @ Yache berry
Jolly 252 Att 252 Spd
-Earthquake
-Dragon Claw
-Fire Blast
-Swords Dance
Deadly time. This beast hurts you hard, and isn't really easy to stop. Hopw you have Floating steels...
Prize here is Mystery badge. You also obtain TM 04, Calm mind. And lastly, 5600 Pokedollars have plumped your purse.
----------------------------
And yet one more gym more. This gym wouldn't be regular gym with simple square hall. The gym would be underground and would need flash. This would be the second gym of journey, not so long yet. The thing here is that the mines are locked. For to find the key, you would go to cave narby, and find Researcher Trevor. He would then give it you after you would have fought him. Inside the gym, there is dark. Flash would be needed. The gym leader has no special tricks to it. However, since he is deeper in the mines, the light of Flash would fade the closer you are to him. When you find him he talks.
"Hello. Pleased to meet you. I'm Darc, leader of Redmine City. I carry the league badge number 2. If you want to obtain it, you have to go it real."
And the battle begins.
Geodude lvl. 19
-Rock tomb
-Tackle
-Defense Curl
-Stealth rock
Larvitar lvl. 21
-Rock tomb
-Bite
-Protect
-Leer
Dugtrio lvl. 23
-Magnitude
-Rock tomb
-Protect
-Stone edge
He is quite easy, except Dugtrio. Hecan really bash you if you're slow. To win is Mineral badge, 2200 Pokedollars and TM 39, Rock Tomb.
